Kōichi Shikishima is a kamikaze pilot during World War II. After being instructed to commit suicide with his plane, he pretends that his plane is defective and lands on Odo Island in search of repair. The workers begin working on the plane, but Sōsaku Tachibana approaches Shikishima and hints that he had landed the plane on purpose. During the night, a siren wakes up the soldiers. When a light is turned on on the beach, it reveals a gigantic dinosaur-like creature referred to by locals as Godzilla. Godzilla attacks the watchtower and kills the soldier manning it. Shikishima is ordered to shoot Godzilla with the cannons of his plane, but he freezes in fear, leading to the other soldiers being massacred after they shoot him out of fear. Shikishima wakes up the next morning after being knocked unconscious by the explosion of his plane and sees Tachibana burying the bodies of the dead. Tachibana blames Shikishima for his death, since he did not shoot the monster.

Shikishima returns to Japan and sees Tokyo in ruins after an air raid. She sees her neighbor Sumiko Ōta, who berates Shikishima for surviving considering her role as a suicide bomber. Ōta reveals to Shikishima that her parents died during the air raid, along with her children. Later, Shikishima is at a market when she overhears a store owner chasing a thief. The thief hands Shikishima a package, which he opens to reveal a girl. Shikishima finds the thief, a woman named Noriko Ōishi, who talks to him and asks why Shikishima didn't just abandon the child. Shikishima learns that Noriko is not the child's mother, but she took her in at the request of the baby's dying mother. Shikishima reluctantly allows him to stay at her house. In May of the same year, Shikishima and his team are sent to prevent Godzilla while awaiting the arrival of the heavy cruiser Takao, hoping it will defeat the creature. Seeing Godzilla appear and attack another ship, the crew tries to flee as Godzilla chases them. They detonate a mine in an attempt to stop it, but Godzilla is unfazed by the explosion. His second mine is dropped and gets caught in Godzilla's mouth, but the line ends up being severed, leaving them unable to detonate it. Shikishima comes up with the idea to use the ship's machine gun to shoot at the mine and successfully detonate it, destroying Godzilla's face and incapacitating him. However, Godzilla quickly regenerates and is completely healed in just a few seconds. The Takao then arrives and begins firing at Godzilla, but his artillery proves ineffective and only serves to irritate the creature. Godzilla proceeds to attack the Takao before going underwater. A bright light begins to shine beneath the ship before a blast of energy rises and destroys the Takao in a massive explosion. After returning to Tokyo, Shikishima suffers a mental breakdown and reveals the truth to Noriko about his past as a kamikaze pilot and Godzilla's attack on Odo Island. He wonders if he really died on the island, and everything that has happened since is just an illusion, but Noriko tries to comfort him, assuring him that he is still alive.

Several days later, Godzilla makes landfall and begins attacking Ginza. Shikishima hears an alert on the radio about the attack and realizes that Noriko is in danger. Noriko witnesses Godzilla's attack while he is riding the train to work, before Godzilla bites the train and begins to throw it into the air. Noriko tries to hold on, but jumps into the water to avoid being killed as Godzilla continues his rampage, destroying buildings and crushing fleeing civilians. Shikishima manages to find Noriko, and the two attempt to flee before Godzilla is attacked by Type 4 Chi-To tanks. While the attack is initially believed to be successful, Godzilla quickly emerges unharmed before beginning to charge his atomic breath, his dorsal plates beginning to glow blue and extending from his back and tail. Shikishima comments that it is the same as when Godzilla attacked the Takao. Godzilla's spines retract as he fires his atomic breath at the tanks, creating a massive explosion that quickly spreads throughout the city. Shikishima is frozen in place as the explosion approaches, but Noriko manages to push him to safety, but herself is caught in the explosion. Shikishima is horrified to see the city reduced to rubble and she cannot find Noriko, believing her to be dead. Godzilla roars into the sky before leaving, and Shikishima falls to his knees, screaming in anguish.

To lure Godzilla into the trap, Noda acquired a damaged Kyushu J7W Shinden fighter plane for Shikishima to fly, but needed a mechanic to repair it. Shikishima then began searching for Tachibana, believing that there was no one better for the job. Shikishima apologizes and explains that he knew Tachibana would want to find him if he made him angry. Godzilla eventually resurfaces, having been attracted by recordings of his roar, but arrives faster than expected and briefly makes landfall, destroying a small village. Shikishima arrives shortly after and lures Godzilla back into the water, managing to lure him into the trap. Godzilla fires his atomic breath at two of the destroyers, which were unmanned and being used as decoys, leaving him unable to use it until he has finished regenerating. The two remaining destroyers are able to envelop Godzilla in the Freon tanks, which are then detonated, causing Godzilla to be quickly dragged down 1,500 meters underwater and crushed by the water pressure. Godzilla manages to survive and the backup plan is implemented, inflating the balloons and lifting the creature back to the surface. However, his ascent suddenly stops at the 800 meter mark, when Godzilla managed to bite the balloons and free himself. Hibiki and Yukikaze try to lift Godzilla but are unable to do so because they lack the necessary engine power. Shirō Mizushima, who had previously been left behind, arrives with a fleet of tugboats and his combined forces manage to help bring Godzilla back to the surface.

Seriously injured and enraged, Godzilla begins charging his atomic breath once again. Shikishima reaches his plane once again and flies directly towards Godzilla's head, slamming it into the monster's mouth and causing it to explode. The explosion destroys Godzilla's head, causing the energy from his atomic breath to shred his body and collapse him into the water. Initially believing Shikishima to be dead, everyone is overjoyed to see him parachute out of the sky. A brief flashback reveals that Tachibana had shown Shikishima that the Shinden plane had been equipped with an ejector seat, telling him how to use it and encouraging him to continue living. Upon returning to land, Shikishima meets with Akiko and Sumiko, who give him a telegram that he had received earlier that day. He takes Akiko with him to the hospital where he finds Noriko, injured and suffering from an unknown type of radiation sickness, but alive, having survived the attack on Ginza. She asks him if her war is finally over, to which he nods in response as he breaks down with joy and hugs her, revealing a mark on her neck in the shape of Godzilla's dorsal plates.
