Before graduating from high school, David began playing bass guitar, having fallen in love and joined heavy music. He honed his skills by playing in various groups in clubs all over the western United States.

With the exception of the band's frontman, lead and rhythm guitarist and vocalist Dave Mustaine, Ellefson remained a permanent member of Megadeth for a long time from its founding in 1983 until its temporary breakup in 2002. He has participated in the recording of every album and on all tours since the release of Killing Is My Business... And Business Is Good! and ending with Rude Awakening. To somehow distinguish between the two Davids, Ellefson was called "Dave Junior" ("Dave Jr."), which later turned into just "Junior". Initially, he only played the bass guitar with his fingers, but throughout his existence Megadeth progressed, and their music became more complex and technical. Then Ellefson had to switch to playing with a mediator. He was also the backing vocalist of the band. Mustaine resurrected the band in 2004 to record the album The System Has Failed, despite the fact that all the band members, with the exception of Chris Poland (lead and rhythm guitarist from the Killing Is My Business... And Business Is Good!), refused to participate in the recording process. Dave and David disputed their rights to the Megadeth name, but Ellefson's lawsuit was not satisfied by the court. The enmity between the musicians has escalated so much that on Ellefson's official website there was not a line about Megadeth in the "Biography" section, only albums are listed in the "Discography". According to the musicians, currently(when?) everything is fine. Mustaine says he had dinner with Junior a month before Christmas in 2005 and they spoke on the phone several times. Ellefson also confirms this and says that if Mustaine had asked him to join the band, he would have agreed. In 2002, Ellefson formed the band F5, which he joined as a bassist along with Dale Steele (vocals), Steve Conley (lead guitar), John Davis (rhythm guitar) and former Megadeth drummer Jimmy DeGrasso. Their first album A Drug for all Seasons was released in 2005.

In February 2006, the band performed with Disturbed, and in the summer went on a tour of the West of America. David also participated in the recording of the 2006 Metalmorphosis album by Killing Machine and the Prophecy album by Soulfly, and also took part in the "Prophecy" video. He is also known for his work with the bands Avian and Temple of Brutality.

On February 8, 2010, a press release appeared on the band's official website announcing that Ellefson had returned to the band.
